I ran across a link to this project on Adafruit: GamePad Zero. I've built two retro pi game devices using 3D printing. The cases are complex enough that I've never gotten then quite right. They always comes close but the screws never quite fit in right and the buttons are always just a little bit problematic. One nice thing about this project is that it uses a manufactured game controller as the top (where the buttons and interactions take place) and a 3D printed case for the bottom (where the Pi Zero is mounted). I think this could work.
If you use the new Pi Zero W with wireless, this also becomes a way to effectively "hide" a linux box inside of a game controller. You could use it as a component in a broader home security system but it would just look like a game controller.
